If you're not using some mod that screws up SPECIAL and perks, put points into Agility and Perception. There are some very nice perks for pistols, if you're going that route. You can get more AP with pistols than other ballistic weapons. The upper-level Perception perks make crits quite powerful.
I like my rifles, though. Yes, I like my automatic rifles. A fully upgraded auto-assault rifle with relevant maxed perks = doom for anything other than super mutant warlords.
