I won't say that 2016 is better than Eternal. In my opinion, they're too different to be compared legitimately. I will say that I prefer 2016 because the story is more artfully folded into the progression and because there's a good reason to do the challenges and find all the secrets.
The rune trials in 2016 were more meaningful than the slayer gates in Eternal, although neither really belonged. Every rune trial rewarded you, and some of the runes were quite useful. The slayer gates must all be completed or you don't get the reward. Considering how difficult the latter ones are and how redundant the Devastator is, I don't believe this was well thought out.
On top of this, you get that idiotic Crucible sword thing, which is completely at odds with Eternal's attempt to correct reliance on overpowered 2016 weapons like the gauss cannon with fully upgraded siege mode.
Then you have the silly 1up (extra life) collecting in Eternal, which sabotages any inclination you might have had to take the ridiculous story arc and lore seriously. I won't even bring up the platforming, which has no place in the Doom world and which does nothing except scream out in capital letters that you're in a video game instead of an immersive game world.
2016 does a little of this, but it's eclipsed by the world and your relatively believable progression through it -- well, at least to the extent that anything in the Doom franchise can approach believability.
I still think Eternal is a great game, but 2016 does a much better job of mixing mechanics, world, and story.
