If you have a weapon that does 1000 physical damage and 2000 cold damage, it will do exactly that amount in exactly those proportions if you manage to physically strike a monster. In addition, you get 1% per point of INT, and if you successfully roll a critical strike, that will be factored in. However, if you cast, say, Disintegrate instead of going up and bonking the enemy on the head, both the physical and cold damage reported in the weapon's stat screen will be converted into arcane. If you're using a cold spell, e.g., Blizzard, it will all be converted into cold damage. Whatever additive damage the skill/spell itself confers will be factored in as well.
