Yeah, I don't see the point of wasting a slot either.
As far as the bowing, the original red-leaf training circle in the opening flashbacks to Jin as a child has a dock with a sign. If you bow at the sign something happens, but I don't think it affects gameplay at all. I also came across a small shrine with a bow sign posted in an area during one of the blue musician quests. I bowed and the game saved but I didn't notice anything else.
Didn't bother googling it.
